APAR PK72201 (PTF's UK41038 for z/OS 1.10, UK41039 for z/OS 1.8, UK41040 for z/OS 1.9) fixes the problem with FileZilla 3 versions and PAGENT AT-TLS.
I now have FileZilla 3.6 working with z/OS 1.9 FTP server using PAGENT AT- TLS for SSL.
