Certainly use disk utility to repair permissions. If you have Disc Warrior you can run it and rebuild the directory. This may resolve the problems?

Did you receive the OS discs with the computer? The simplest cure for this may well be do a clean install. Use disk utility to erase and reformat the HD, set up partitions if you wish, be sure to check the "install OS 9 drivers" box. Boot up from the CD and do a fresh install. You can then set up users and accounts as you wish with your short name as the administrator. You're off and running with a nice clean system.
