That's a safety feature to insure the CPU doesn't overheat when the OS isn't able to manage the temperature, ie before booting the OS, kernel panic, etc… The cure is to fix whatever is causing the flashing question mark, perhaps by reselecting the startup disk in the startup disk preference pane, though I don't know why it would do it in target disk mode.
