I can't help but wonder if maybe you have some bad RAM. If you do a custom install of Applejack you can install memtest too, you'll have to read the read me to give you the lowdown on how to run it.

It may take 24 hours give or take but it will check 99% of your system memory three times. Then again, if you have some bad memory it might not take nearly that long.

Can't hurt anyway, good luck with this vexing issue!
