Yeah, Simply open the <source> mbx file, highlight everything and copy it in the <destination> mbx (or at the end of the <destination> mbx file if it contains data).

There is a setting called Top Directory on the domain on the General tab. Somehow this was changed from the path to a blank field. So not knowing where to find it's info, it created duplicate user accounts and such, I think. Once I changed it back to the correct path, old messages returned and my old rules worked again. The only problem was that any messages that came in during the problem time were in separate MBX files. So users have old mail but nothing from the last few days. Is there a way to merge two MBX files so I can have all of the messages from both files?
