Most likely your runtime properties file is located at '/home/ [your-username]/.OpenMRS/openmrs-runtime.properties' and not '/usr/share/apache-tomcat6.0.29/.OpenMRS/openmrs-runtime.properties' unless you have an environmental variable pointing to this location.
