Found this guy had a similar problem as yours...

He also said that he could intermittently boot from a 95 boot disk but not 
a 98 boot  disk.  May be just a coincidence.

The only other thing I can think off (considering you checked the bios and 
the hard drive is being recognized) I've had many Western Digital Drives go 
bad as well as Cyrix processors.  I've never had a mother board go bad, but 
I always use the best I can find for the money.  However, I have had the 
CMOS battery leak or short out... in this case I could smell some sort of 
acid that smelled just like battery acid from a car.  The corrosion 
probably from the battery had eat away at the boards components.

Compare you system with the above info and check for loose cables.  Last 
resort, pull the drive and put in your computer as the slave drive (after 
moving the jumpers of course). Any hardware conflict could cause this, 
especially your video card settings.

The thing about computer problems is they all seem to have different 
problems with the same symptoms!
