You should backup the entire InterMapper Settings folder, if at all
possible. There are custom probes to consider, as well as backed-up and
deleted maps, MIB files, icons, etc. that you wouldn't want to lose. You
will need the Chart Data folder to restore the charts. There is a server
command that will remove chart data for x number of days; if you aren't
interested in historical data, then that is one way to trim the size of the
InterMapper Settings folder. You should also have a look at how you are
managing log files in the Server Settings > Log Files settings. The logs can
grow quite large if you aren't periodically deleting them.

Please let me know if this doesn't work for you, and I can get you a list of
the bare minimum you need to backup.


One thing I would add to this is that you must be careful if you are trying to backup while the InterMapper service/daemon is running. It expects to be able to open and close log files and chart data files at will, and if you've got them locked for copying, etc., you may cause the service/daemon to stop because it can't get access to files it needs.
