Have you gotten this going yet?
Since the Fortigate can not generate the netflow data you would like, you need something else that will. Instructions for using another piece of software (nprobe) is here:

If you have a spare computer (preferably with 2 network ports), and can configure a mirrored port on the switch going twards your Fortigate, you should be able to set it up so Intermapper can see the flows, and generate reports.
