It is the shell that does that.

Hmm... In any case, I think the problem was with KDE doing things 
differently from all other programs that are also broken. Although
ICCCM makes no restrictions on how many windows can be placed in a WM 
frame (and actually there's a passage that can be interpreted to say that
such a possiblity must be taken into account), most programs do make such
assumptions and use always use the lowest-stacked window in the frame
for their actions. Ion arranges for the active window to be stacked so.
KDE, however, seems to use the topmost stacked window, if I recall
correctly.
