Erm... /etc is the usual place for configuration files.

/usr/etc isn't even mentioned in the FHS
Ah /etc/X11 is even mentioned as a place for config files from windows manager:
Subdirectories of /etc/X11 may include those for xdm and for any other programs (some window managers, for example) that need them.
So please read the FHS and then come back again.
