I am experiencing this too, and I think that this issue should be reopened.

The .classpath file is generated incorrectly by eclipse:eclipse, regardless of 
the presence of the m2eclipse plugin.

my settings:
winXP
Maven-2.0.9
maven-eclipse-plugin-2.5.14
eclipse-3.4.0
m2eclipse-plugin-0.9.6.20080905-0917
