I can't find any way to Protect "Bob" from being found. Can you please do
following test with WIN7 to find a common base of experience?

My quick test:
1. open Sample document 2013-12-22 20:31 CET, Edwin Sharp 
2. Click Autofilter-botton "Color" -> "yellow"
   > Carl, Dave stay visible
3.  Select A1:C10 using mouse
4. <control+f> for Find/replace dialog
5. Into Find-Pane: "Bob|Jack" (will find each of the names)
6. Into Replace-Pane: "found"
7. Check "Selection only" and "Regular Expressions"
8. [Replace all]
9. Click Autofilter-botton "Color" -> "All"
   > A2, A5 show "found"! Expected, with a step 3.1 you could have seen that 
     All rows until row 10 are selected.
