I understand ... 

Ok I use pdf copy and loop through each page of both pdf one and two and add to 
a third before close the pdf copy object to write the pdf

The pdf created is fine to view and correct its just the filesize jumps up. 
Using a gui tool to do the same doesn't increase the size.

Sniff, sniff,... Nope, I can't smell if you're using PdfSmartCopy (which 
would be the smart thing to do), PdfCopy (not so smart copying) or 
PdfWriter (but why on earth would you use PdfWriter for merging documents).
