I think, this is discussed in https://github.com/JabRef/jabref/issues/161 and the linked https://github.com/JabRef/jabref/issues/207. Could you follow up there? We currently have "Run Unicode converter on title, author(s) and abstract" in the Cleanup functionality. However, it converts TO LaTeX not from. I hope that the capability of your C program is covered by latex2utf8 and `LaTeX::Encode`.
