Some time ago I had something that seems similar. One 'innocent' line more or less gave a significant change in behaviour of the PIC. Kyle released a new compiler version: 2.4q3 recently, which is supposed to solve these issues. Maybe it works for you as well, I would give it a try. Just replace the compiler executable.
Last weekend a new bee package was generated which should contain the 2.4q3 compiler, but I don't see it yet at Justanotherlange.org. So you may have to download that version from the Jallib site or from the JalV2 site.
