Can you please confirm * the output image format (e.g. EPS) and file size * how you are trying to open it (e.g. OSX Preview, Adobe Illustrator, other) * any error message you can see when trying to open the file We have seen problems in the past due to MAC's Preview having size limits when showing EPS files (which it converts automatically to PDF). These are documented in this issue https://issues.jalview.org/browse/JAL-2695 but it is possible your problem has a different cause.
