Hello Yuri. It looks like you are porting jalview to BSD! Is that correct?
The exception message is from a document crossreference validation test we use to make sure all the links in the jalview help documentation are correct. There's probably something wrong with the way the command-line was constructed. A gradle --debug shadowJar will be needed to find out exactly what the command was that was executed. I've cced Ben Soares to comment on this. Could you sign up and report this as a bug via our bugtracker at issues.jalview.org? Thanks !
