I've never used TrOWL myself or I've not tried to adapt the documentation
for Joseki to Fuseki. But, it is worth trying. It seems to me that the
usual assembly configuration mechanism is used by TrOWL and I do not see
why it should not work with Fuseki.
Please, if you try let use know and let TrOWL people know as well,
they might add the documentation for Fuseki alongside Joseki.

In the end, I adopted fuseki, and after some tinkering the my
config.ttl file, inserting into named graphs worked fine. I'm guessing
from Paolo Castagna's suggestion to do this, that joseki has been
deprecated in favour of fuseki.. I was initially using joseki
primarily so that I could get a degree of owl reasoning using TrOWL,
which has a
tutorial for plugging into joseki, but not fuseki [1]. I'm intending
to try plugging TrOWL into fuseki.
