Latest stack dump shows the UnstableJobsPortlet (don't know from which plugin this comes) as a possible culprit.
I think the root cause for all your problems is that you have 'too many' old builds and some plugins which do costly stuff with old builds (like iterating all of them).
I'd consider it a bug in Jenkins core code, too, that it's really sooo costly to iterate old builds that even the UI gets frozen.
