Makes no sense, it stores the config.xml files and shows an XML diff. Doesn't care about anything else.
Re the apply error, this looks like an old version of Jenkins (~1.550 or earlier). Before reporting a bug, make sure you're on a recent version of Jenkins. Please also read https://wiki.jenkins-ci.org/display/JENKINS/How+to+report+an+issue
