Well, I am tempted to reply that you do it very carefully, but your question
deserves a better answer than that.
The only thing I can suggest is to pull your personal scripts out and put
them back in one at a time.  When I change a script--especially in the
default scripts--I pull it out of its current position and put it at the
bottom of the file.  I have a line that says something like "my scripts
begin here" at the top of the changed portion of the file.
Of course you realize that you are going to have to face this problem when
jfw3.3 comes out--should you upgrade--whether or not you add in the default
scripts.
