I didn't realize I was running the nightly build. So the problem exists on both windows and linux. I can duplicate the problem on both jmeter-2-1.20060126 and jmeter-2-1.20060221. jmeter-2.1.1 works fine. I did notice that in the https request for jmeter-2-1.20060221 it said "[no cookies]". I'll paste the requests below in case you need them.
