Thanks for all of your suggestions -- I'm also 
working with Jaime as part of the "pymol2jmol" development team.

Jonathan -- I'll see how FULLYLIT affects surface 
representations.  The "cartoon_fancy_sheets" 
simply controls if and when arrowheads are shown 
for beta-sheets; jmol has "rocketBarrels", but 
that only seems to affect alpha-helices -- Bob 
clarified this on a recent jmol-users posts 
initiated by Jaime.  And yes, I have enabled 
anti-aliasing, wherever possible, in the Jmol 
scripts; though there doesn't appear to be a 
specific cartoon anti-alias option in the documentation.

Angel -- I've already applied these setting to 
the translations (you can inspect the Jmol 
scripts on-line from the 
<http://biocourse.weizmann.ac.il/statusP2J>http://biocourse.weizmann.ac.il/statusP2J
 
page), and they are indeed necessary for cartoons to be rendered correctly.
