It is a bug in Apple's Java implementation. When I ask them to render a font off-screen they mess it up. It is pretty clear to me that it is confusion with anti-aliasing. I filed a bug report with Apple some time ago, but to date they have not addressed it.
Actually I mainly use Mac OS9, where the effect is seen as well as in OSX. I've checked in Windows, and yes, it's OK. But what is going on? Are you using Java2D to anti-alias the type. That would presumably not work on OS9 because it doesn't support 2D and not on OSX because it has its own anti-aliasing. I can understand you wishing to anti-alias the logo, but not the atom lettering, which looks to be a very thin Courier or something, and still looks awkward on Windows (especially the Cs). Indeed, from my screen shot of Windows, it doesn't look anti-aliased.
Anyway, I've done some screen-shots and mockups, which can be seen at <http://doolittle.ibls.gla.ac.uk/leader/jmoltests/textmockup.html> . I'd say 12pt Arial was much better (it's designed as a screen font, which Courier is not) and still large enough at 1280x1024 screen resolution.
