I'll check. Please don't mix measurements and vibration! Vibration doesn't change the underlying atom position, which is what measurements use. Or, think of it this way: the measurement is for the average position.
For the second issue, when you click on atoms, measurements are by design only for that model. However, if you issue set measureAllModels then start clicking, measurements will be made on all models at the same time.
