I like having the table of contents available all the time and don't mind having to scroll it (I use a scroll-button mouse). However, I think that some of Rolf's comments are valid. Here are some thoughts on ways to address Rolf's comments:
1) Make the right window the same scrolling documentation as before. Then the built-in browser search can be used. I realize this will increase the load time, but I think that is small price to pay. 2) To help with the width problem you could make the scrolling menu a drop-down menu. See my Jmol tutorial page for a very simple implementation. I use a drop-down for the Tutorial index, (thanks to Angel :) for helping me get it working cleanly). 3) There is definitely something funny going on with the index at the bottom, which sometimes appears and sometimes doesn't.
