Turns out on Mac OS 10.5.8 with Apple Java 1.5.0_22, there is

/Users/emartz/.jmol/history
(there was no properties file)

Indeed this history file contains all window 
sizes and positions, as well as the recently 
opened files and a few other things. But HERE IS THE BIG TRICK:
To update the history file when quitting the Jmol 
application, you must use Jmol's File menu and 
click on Exit. I had been using the menu from 
org.openscience.jmol.app.Jmol (at the very top of 
the Mac screen), which has a Quit. This DOES NOT save the history!

I found this out first by renaming the "history" 
file to "history.old", then starting Jmol. It 
used a default ~500x500 black window and did not 
show the Script Console. When I Quit, it did not 
save the history file. Then I tried File, Exit, 
and a new history file was created.

So, I was jealous when you said in Windows, Jmol 
app opens with the previous window arrangement. I 
had never seen this on Mac OS X. The problem was 
the way I was closing Jmol. Using File, Exit, 
when Jmol is opened next time, the windows 
remember the sizes and positions you set last time EXCEPT FOR ONE BUG.

The x offset for the main (black) window is 
recorded in the history file as e.g.
Jmol.window.Jmol.x=876
(When I change the window position and Exit, this 
value is changed accordingly.)

However, Jmol is ignoring this value! If we can 
fix that bug, then us Mac users will be very 
happy. So the question is, where is the bug? Is it in Jmol itself? Bob?

Possibly it is also a bug that using 
org.openscience.jmol.app.Jmol, Quit does not save the history file?

I think this window size/position info should be 
put in the wiki. I think it belongs in "running 
jmol", article "Jmol Application", in a new 
subheading. Do you agree? Tell me where to put it, Angel, and I'll do so.
