Why not?  JSmol should do all that Jmol can do

What methos were you using in Jmol?

(havent' tested that, but I think it is correct)

Via the pop-up menu > File > ...

A webpage is not supposed to allow arbitrary access to the users hard 
disk, so there must be user intervention.
