Others seem to hae succeeded with this, but I had to give up trying to use frames in my pages when I updated them to JSmol. I guess it depends on the complexity of the code in the controls, and maybe their layout.
In any case, you'd need to provide an example page if we are to research this. I'll be glad to have a look.
