Ok, this is not going to help much, but I will throw my comment in... I've also had the problem of popup menu not showing in some of my pages, but I could never isolate the circumstances. I was suspecting a CSS conflict, indeed.
I'm happy to hear that some feasible cause has been discovered. Also, for example, JSmol at the RCSB PDB website often displays several menu subentries with text in orange color --if not always, but they seem to be using different methods for display in different sections--. So I again suspect there are css conflicts that permeate through JSmol "envelope". BTW, in addition the JSmol menu at RCSB does not take localization, it says it is in SPanish but displays in English.
