jQuery does not do anything to PNG images by itself.
Are you using a plugin that tries to "fix" PNG's for IE6?

I'm using PNG's and jQuery all the time, yet never have I encountered
a problem like yours.
Every browser from IE6 onwards has good support for PNG's.
