I added the feed of my github notifications to my feed reader app. That works well for me as a way to do just that: see the list of notifications, open the corrsponding issues / PRs, and still have the github notifications marked as unread when I access github.com directly. The only problem is that now you have the opposite problem: you have to mark the notifications as read in two places.
