Unfortunately, for me, it is not clear what you are trying to do - so no simple question... can you specify? However, we have methods to add tools/plugins to the toolbox (see class OpenJumpConfiguration.java for examples) and to the main toolbar (see JumpConfiguration.java). In general plugins add themselves to the menus, toolbar, toolbox - depending on the order of call.
