May I advise you something:
You are not saying if the flap is when the reboot at the end of the upgrade is 
done or if the flap occurs during the upgrade.
- So does you M40 have a redundant routing engine or not ?
- Are you doing the upgrade on the passive routing engine ?
- Does the flapping occurs during the reboot or before ?

I think I could have some information for you that could explain this behaviour.

Hi, i have vrrp running between M40 and Cisco crs-1 IOS XR, with junos code of 
8.5 and IOS 3.4.1. There is a vrrp running between these two routers, but from 
the time of juniper upgrade, the VRRP between Juniper and Cisco CRS-1 Flaps. 
This flapping i.e. switch between master and slave is being observed only on 
Cisco CRS-1 only and not on M40. 
does any one know of this kind of behaviour.
