My accounts are all IMAP
I'm running version 5.006 of K-9
I have Trash and Junk as second class folders and I only display first class
folders.
From my INBOX, I select...
Menu -> Settings -> Account Settings -> Folders -> Folders to Search ->
Displayable
That's it.

Neither of these two settings or any other that I have found seem to
suggest that you can limit the search to just the folder that is
displayed plus it does not explain why the bulk delete action takes
several attempts of deleting these e-mails.
