You can send test notifications to yourself from a terminal with the notify-send command - maybe that's triggering some activity in the notifications widget, activating the margins separator, and then when notifications are cleared it's not re-evaluating the spacing? All guesses, but testing that out might give a clue... Could you try sending some test notifications to yourself (including letting some go into the history) to see if that's what's triggering it?
