Matt, iTunes has a habit of resetting its directory in my experience, so Tim may well be correct. I store my mp3s on an external drive and iTunes always resets to that My Documents/iTunes folder if for any reason it can't find the external folder. You may want to take a look to see if your iTunes library file (.itl extension on Windows) is still where it should be n'all.
There's a shareware program out there called iGadget that allows you to copy files back from your iPod onto your hard drive (try looking for it on download.com). I think you can also make sure that iTunes doesn't delete what's currently on the pod by turning the pod synch off before you connect it.
