I have a person whose name is Emily. However she has been transcribed as

What is standard practice with names that have been transcribed wrongly?
AKA does not sound right as she was not also known by these names. Or do
I just put in her real name and allow the reader to work out that the
source was wrong?
That's what I do. I enter the forename as Emily in my family file and
when transcribing a document into the Source Details I write exactly
what I see, which my be "Emily", "Eily" or "Emil."
If she was named Emily at birth, but then start using the name Emma
instead when she grew up I would enter Emma as an AKA.
If she was named Emily at birth but nearly always referred to as Emmie I
would enter her forname in my family file as Emily "Emmie". (Look up
Quoted Given Names in the Help index if you don't understand this.)
