If I understand correctly, the church is in the country and not in a
town.  So to place a comma in front of Withee Township would be
misleading - it isn't that the community is unknown, it is that it isn't
in one.

It seems to me that Legacy is designed for 

City, County, State, Country

Just based on the options in the Master List for Locations

If you put in 
,Withee Township, Clark County, Wisconsin

it would be read by legacy as (blank) city, (Withee Township) county,
(Clark County) State, (Wisconsin) Country

Just my 2 cents worth

I would not worry about a township for Thorp but I would place a comma
in front of Withee
Township as the community is not known. Also, just on the side, many use
the abbreviation
twp.  for township - accepted practice but, again, personal preference.

Hi all....

I am wondering about the hierarchy that Legacy may use for places if
any.

I have places that have the town name,

    Thorp, Clark County, Wisconsin

And I also have a church which is not in the town which I have been
inputting as,

    Withee Township, Clark County, Wisconsin


Is the fact that there is no township for the town of Thorp itself going
to
cause me any grief down the line? Or am I just worrying too much about
the
details?
