You should only need to run the top two file maintenance tasks, as Check/Repair also includes Compact, according to a titbit on this list a month or two ago. This should save some time. The Compact only option is provided to save time on very large databases.

I'm not saying this is going to work in every instance, but there is always the possibility that after you have deleted and added a few people, you might have to re-establish the 'set relationships' line again. One day I found that after an import and a few deleted people that didn't belong, none of the relationships with my cousins was being displayed. I had to 'set relationships' again and all appeared fine.
I find that running the top three of the file maintenance tasks clears up a lot of problems as well. I run them and close the program down to allow the files to write to disk, then restart the program again.
