How would this work with a lot of inter marriages? Some of my family is so convoluted it's hard to follow, so the easiest way for me to follow the generations down

You can go to http://www.genealogbulletin.com/archives/ for a full explanation. You can add your own numbering system under reference numbers. Legacy will display these numbers on the screen if you click on show ID # under options.
