Hi Alistair,
If you choose to use quoted names, note the options in Reports on the Format Tab:
Use quoted names for narratives and Remove quoted given names
Many of my family are known by their 2nd or 3rd name, and others by a nickname - so I have
Robert Walter "Roy" ...
Edith Beryl Joyce "Joyce" ...
The first option picks up the quoted name in narrative and event sentences (if you've used the First Name option).
The second removes the quoted name when the name is given in full in the report.
So with both ticked you end up with: Robert Walter DOE was born ... Roy married ...
There is only one problem with this. There is no sentence that links Roy with Robert Walter for those who don't know that he was known as Roy. So I usually don't tick: Remove quoted given names.
Another alternative is to add it as an AKA. However I don't like the way they appear on reports - and they're not picked up for the narrative. He wasn't also known as Roy, he was only known as Roy. (OK he was also known as Mr DOE and Uncle Roy and Grandpa ... ;-))

Alastair,
Put the preferred name in quotes. In the case you use as an example, edit his name to read John Thomas "Tom" Doe. First time a name is used in Book reports, the full name is used. After that the name in quotes is used. Works very well.

Several of my relatives (including both myself and my wife) are known by our second names, but Legacy reports always use the first one. So Tom, baptised John Thomas Doe, is always referred to by Legacy as John.
Is there any way to specify this?
Warm regards ;-)
Alastair
