I never do that, and you shouldn't need to do that either. And you should do that, because any local info in LeoPy.leo will be lost. All you need to do to "update" LeoPy.leo after a merge is to restart LeoPy.leo. LeoPy.leo will then read all the updated (merged) thin derived files. HTH.
