Hm, I've just symlinked /bin to /usr/bin, /lib to /usr/lib and /sbin to /usr/sbin and modified configure switches and makefiles to install stuff into /usr rather than / since I first install everything using DESTDIR or equivalent. Everything is on one partition so I don't need an initramfs. I didn't even get Xorg installed on that system since I am in process of automating of my own builds thus moving slowly.
