Yes - that would be the way to go. However, the midi notes will play correctly anyway, and the Lilypond output is far better than the staff view in my sequencer. There is even a virtue to it as when I am playing along to the sequencer and I forget what key I am playing in, all my sharps and flats will be right there for me to see.
