I'm certain that you've already looked into this, but just in case... http://lilypond.org/doc/v2.13/Documentation/usage/lilypond-output-in-other-programs says that eps files should be built with lilypond -dbackend=eps -dno-gs-load-fonts -dinclude-eps-fonts \ myfile.ly those two font -d... options might be useful for pdf creation?
