If you mean saving for use with Shockmachine, everything works fine afterward.
Shockmachine plays movies 'as if they are still in their web 
location' & can flag external files to be pulled down with it.

How is this 'saved' movie to be played?
If it's still being played in a browser, then it's still being played 
by the Shockwave player and there are special rules about linked 
media and of course the relative URLs that used to point to a web 
location will all break.

If you mean offering a copy of a movie for downloading, then yes, all 
of the above become an issue that the author would need to account 
for.
Certainly one could use full URL locations for the linked items, but 
that would still require that the web be present & active.
