It seems, that Jack Keyboard handle clicks instead key presses/releases. I also have this problem, but only with Jack Keyboard. VMPK and vkeybd work well.
Jack Keyboard has also grab mode, but I could not enable it due to error: "jack-keyboard: XKeysymToKeycode failed.
