This is probably off the mark (I'm assuming your boot partition is in the right place), but I had a similiar problem caused by too many files in my boot partition (I have a seperate 10Mb /boot partition). It turns out that I had three kernel images and a backup to two, it was too much, so it spanned onto another cylinder (guess).
